When Cally tries to blackmail him after they return from Kobol, Baltar is somewhat rough with her. When he visits Tyrol and Boomer in the brig, he does not hesitate to inject Tyrol with fatal drugs to blackmail Boomer into giving Cylon secrets.
Baltar's humanitarian acts to the Six copy known as Gina also suggests Baltar's attitude in the care of Cylons is further changing. More and more, Baltar appears to prefer direct intervention and is less cowardly in his attitude. Such was his infatuation with her, he gave her the security codes to the twelve colonies defence matrix which would allow the Cylons to deactivate the Battlestar s and therefore enable the Cylons to wipe out the colonists. Her name is never revealed. In the original series, there was a character called Count Baltar.
Count Baltar sided with the Cylons and provided them with the means and cover to launch the attack on the twelve colonies.
Baltar believed that by siding with the Cylon, his colony would be safe from attack. Gaius would eventually hand himself over to the Colonials after being mind controlled by Count Iblis.
When the attack comes, he is in bed with an unknown woman and is woken up by the Number Six clone to tell him that the attack has begun. He begs the Number Six to save him which she does but the model is believed to be have been destroyed but the memory lives on. Gaius lived in a villa on the outskirts of the town and therefore survived the nuclear blast, all he got was the dust from the blast.
Gaius made his way to a place where survivors were being picked up and when Lieutenant Helo spotted Gaius in the crowd, Helo gave up his seat for the Doctor. From the early outset, he would hallucinate and see a Number Six clone, wearing a red dress. He would go into his own world and talk to her. Sometime the hallucination will see him in his lakeside villa, other times it will be where he is. He seeks advice from the Memory Six and sometimes she will give a clue or just not say anything useful.
When he was confronted by Shelley Godfrey, the memory clone disappeared for the whole of the incident. Six Degrees of Separation. Sometimes he would be caught talking to himself but he would be able to pass it off as it was nothing. One particular embarassing moment is when he is hallucinating having sex with the memory clone and Kara Thrace walks in on him with his flies undone. A Number Six called Shelley Godfrey turned up to accuse Gaius Baltar of assisting the Cylons by programming the defence matrix computer.
Lieutenant Felix Gaeta eventually cleared Baltar of all wrong doing and Baltar was able to resume his work. After exoneration, Shelley disappeared from the Colonial fleet and wasn't found. It would only become apparent what actually happened to the clone when The Plan was broadcast. A Brother John Cavil released her out of an airlock, presumably killing her and her memory being reborn on board a Cylon Basestar. On the Battlestar Pegasus, they had a Number Six clone which they tortured and interrogated.
The Number Six clone was known as Gina. Gina would have hallucinations of Doctor Gaius Baltar and would react in the same way as Gaius did with his hallucination.
